Why is my penis so dark compared to the rest of my body?

Seriously. My penis is a dark chocolate. I am spanish with light brown to medium brown skin. My cock is deep chocolate. IMO, it kind of looks funny in comparison to the rest of my body. Is this normal?

This is perfectly normal. It just means that the skin on your penis has the melatonin producing cells more active than in the rest of your body, hence the darker colour. It also gives your penis better protection against the sun.

Because of your genetics. Look at the Japanese guys: they have light skin color but their penises are dark.

The reason the skin on your penis is so dark is because the skin is thinner there and the melanin more apparent. This is true on other parts of your body as well.

About 2/3rds of my penis is significantly darker than the upper part. Don't know where this comes from, as I'm not sexually experienced. I do masturbate alot though. I've noticed this pigmentation in alot of porn actors.

Skin pigmentation varies greatly among individuals. If the skin on your penis is dark, then perhaps you have ancestors who were that color. You may feel self-conscious about it but it is normal. Many people share this characteristic.
