A flat CMOS battery won't stop your machine booting. Does the board POST or have you tried another screen?
The time issue is only becuase the BIOS has reset. I assume that if you can see that it's posting, sorry. If it won't display using onboard VGA or the AGP card I would try to find another screen to check.
PS if you do a safe mode boot...what's the last driver loaded?
